Here's the problem I have with JD's name. He tells them his name is "JD Dunne" so that makes me wonder, since we never hear otherwise (I've seen every episode except "Wagon Train"), does the "JD" stand for "John Dunne" or does he have a middle name which starts with "D"? So, for the purpose of fanfiction, I think you could probably go either way: having it either just "JD", standing for "John Dunne" or give him a middle name that starts with a "D". Sorry I can't be of more help.
"My name is J.D. Dunne and I can ride..." - from the pilot.
Later, in Achilles, Josiah calls him 'John'.
It's been speculated that JD was given his nickname young, to distinguish him from someone else named John - maybe someone slightly older or maybe someone more important. If his mother worked in a big mansion as a maid, then JD probably worked there, too - maybe in the stables - and maybe he was called JD because there was another, older stable boy named John, or maybe the some of the people they worked for was named John. So, you can have your way with the reason he's called JD - but it is definitely John Dunne, no middle name given.
And, I don't know if you watch the show "Scrubs" but there is a character called John Dorian - J.D. for short.
